Hasbro has admitted that they were the ones behind this, not Apple. With that being the case, it's all but guaranteed that all releases of the episode in any format from here on out will be similarly butchered. They're going full Lucas on this one.

Ok so I gave in and decided to try watching a random episode that was linked in a thread on /co/

... the animation is fucking horrible? I was under the impression that everyone talks about how it's really well done flash animation, but the eyes keep floating around inside there heads instead of moving with the actual head, and all the subtle animation on the hair and shit is just stretching and squashing a still image on the hair. It was actually starting to give me a headache after watching it for like 4 minutes or so.

I don't know man, I gave it a shot and couldn't stand watching that animation for longer then 5 minutes so I'm out.

I think what Ben is trying to say is that when the ponies look around, they do so by simply moving their eyes, rather than moving their eyes and their head at the same time, which may appear unnatural to some people because that's not how real living things usually behave. It's never bothered me though.
